I uploaded a video with a song in it and youtube identified it. They put up this notification that I am not the owner or something but they said there would still be ads on the video. Will I be the one making money from the ads?

Hell no, you won’t be making money off it. It’s someone elses content, you infringed copyright, now they have slapped an ad on it so that they can make money off it, which gives you permission to leave it up. Some companies have it automatically taken down, some companies choose to make a deal with youtube that if it’s their content and gets matches, they will earn money off it and let random uploaders leave their videos up. They have to get something out of it otherwise they’d just have your video removed.
Someone will be, but not you. And if you are part of the adsense i think they could remove it or something.
If you want to make money on the video you need to use royalty free music and use all of your own original content.

No, you wont make money off the ads, someone else will. This is a compromis with the big companies: they allow people to put up their copyrigthed material (or parts of it) and in exchange youtube puts ads on it to make them money.
You can make money off your videos on youtube, but they have to be your own materials.
